QUESTION:
Is it possible for the US company to pay me as an employee for the year I will be in the states, if not and they pay me as a US consultant where do I file taxes and how?

One of the first rules of a TN visa is that you can NOT be self-employed.  As a consequence, you can only work for one employer, the one you obtained the TN visa through.
It is simpler for you if they pay you as an employee.  In that case, you will file a 1040NR or a 1040 return plus your state return..
If they pay you as a contract employee, you are responsible for both halves of your social security payments which is a large hit.  
If this is what they want to do, make sure that they pay you the second half of the Social Security.
